LEGO sorting - A Little Help

So my son has really wanted to rebuild some of his destroyed sets for sometime but they've come apart and found their way into the massive LEGO bin at our house. I've recently taken it upon myself to separate out by color figuring that would provide the biggest bang for the buck.. Currently 18 different colors, a Technic rods and stuff bin, and an everything else bin. In the process I've bagged up "mostly" complete sets. This seems to be working fairly well overall with the exception of black and grey pieces which I may need to separate out further. So a couple questions for those that have done this before; Am I going about this the best way possible any recommendations or gotchas that I may not be seeing I thought someone mentioned once that their was a site or something where I could pull instructions and mark the pieces I had for that set, thus making it easier when we went looking for missing pieces.
